Thanos & Darkseid At a GlanceEdit
Darkseid: Darkseid is an evil ruler of the fiery planet, Apokolips. He is a god with superhuman abilities and control over the Omega Effect, which allows him to project eye beams that can not only incinerate or teleport, but can also turn at right angles to catch their opponent. The Omega Beams, sometimes called Omega Sanction, lock onto the target's soul and the target can't escape. Wonder Woman's bracelets, along with Superman and Doomsday, are some of the only things to withstand a blast of his Omega Beams. Darkseid has a large set of other powers that make him nearly omnipotent. Darkseid is said to be hundreds of thousands of Earth years old, though Apokolips lives outside the normal boundaries of time and space in the DC Universe. Apokolips and the New Gods live across the DC Multiverse. Darkseid also has a whole army of other New Gods with the same attributes as his, (except for the Omega Beams) that he can call on for assistance.
Thanos: In the Marvel universe, Thanos is a ruthless alien dictator from the moon Titan, who possesses many super powers and abilities, like a superhuman regeneration factor, teleportation, matter manipulation, and energy manipulation. He was formerly immortal because of Death's ban from her embrace, but this has been lifted.
If Darkseid and Thanos were in the DC universe/dimension, Darkseid could easily win. Just a blast of his omipotent beams could heavily damage Thanos or even kill him. Remember that the Infinity stones only work in their own universe or dimension, so Darkseid wins in a DC world. Thanos could use his superhuman strength to try to damage Darkseid, but it would be of no use. The only way Thanos could efficiently damage or kill Darkseid would be in the Marvel universe. Round 1 to Darkseid.
Don't celebrate just yet. Thanos also packs a punch. Thanos can also alter to new dimensions or to the universe that the Gauntlet favours. With his infinity Gauntlet, Thanos can flip reality upside down for Darkseid. Darkseid is powerful and omnipotent but lacks awareness. Thanos could fly up to him and punch him, and eventually use the infinity stones to suck the very life out of him, or let him hold the Power Stone, as that would vaporize him, since only a celestial could hold it
Thanos is the most powerful super villain in the Marvel universe. Darkseid, is the most powerful in the DC universe. I'll let you take the decision, BUT, I'd still say firmly that Thanos could win. Thanos has super natural and magical powers and super human strength and can take down the Avengers and Justice League (only if it were in their dimension.) Thanos is much stronger and more powerful when he's at the universe which is the most favourable for the Infinity Gauntlet. Get on with it guys. Thanos could win, but it's up to you.

Thanos would completely dominate Darkseid. He wields the infinity stones. Darkseid, while omnipotent, is no match for Thanos. Thanos could turn down all of the reality of the universe to bring Darkseid down, and Darkseid would have no chance. You also have to take into consideration that Thanos absorbs cosmic energy, and that is exactly what the Omega Effect consists of, so it will only make Thanos stronger than he already is. So, as for the fight, it's no contest, as Thanos completely mops the floor with Darkseid, and laughs at him while all of Darkseid's attacks fall flat. Dominant win for Thanos.
